Indonesia has large numbers of mango germplasms. It is estimated that there are approximately 292 cultivars of mango found in the country. The experimental farmyard and plant germplasm collection in Cukurgondang sub-district, district of Pasuruan East Java now has collection of 282 clones and 208 mango varieties. This research was designed to obtain informations about genetic variations of mango by mean of Random Amplified Polymorphic DNA molecular marker. The employment of RAPD marker is based on consideration that information of nucleotide arrangement should not be found first, it has simple way in its preparation, it needs only a few DNA and results in quick time in comparison to any other molecular markers. The research draws an aim to obtain information about genetic variation of several local varieties of mango based on DNA RAPD band pattern and to know the familial level of several local varieties of mango based on RAPD molecular marker. The research was conducted in molecular laboratory, Centre for Biotechnology Development, Muhammadiyah University of Malang by using 4 local varieties of mango: Manalagi 69, Golek 31, Arumanis 143 and Madu Anggur 141 (germplasm farmyard collection Cukurgondang Pasuruan). PCR – RAPD amplification process was employed using 5 primary types: OPA 15, OPA 18, OPA 19, OPA 20 and OPF 6. the research was conducted in 4 stages. First stage is DNA isolation, secondly, electrophoresis of resulted DNA isolation. subsequently, Polymerase Chain Reaction (PCR) process took place, and finally, electrophoresis of resulted PCR concluded the process. Those results were further analysed in the form of polaroid pictures using binary data and then processed using NTSys program. The results of primary selection revealed that the employment of OPA 15, OPA 18, OPA 19, OPA 20 and OPF 6 primaries was adequately efficient for mango PCR – RAPD amplification process. The number of DNA band is 5 band for Manalagi 69, 18 bands for Arumanis 143, 14 bands for Golek 31, and 9 bands for Madu Anggur 141, respectively. The number of DNA band was varyingly between 1 and 7 bands. 7 bands was found in Golek 31 using OPA 18 primary while 1 band was found in Madu Anggur 141 using OPA 15 primary. The longest length of alel is 2642 bp found in Arumanis 143 using OPA 20 primary and the shortest length of alel is below 100 bp found in Golek 31 using OPA 20 primary. Based on the results of familial analysis, the coefficient values were obtained within the range of 0,39 and 0,70. varieties of Manalagi 69 and Madu Anggur 141 had genetic distance in coefficient value of 0,70 (the distance for genetic similarity is 0,69). It is therefore possible to know that the familial level between Manalagi 69 and Madu Anggur 141 is closely related in comparison with that of between Manalagi 69 and Madu Anggur 141. Among the four varieties, the variety of Arumanis 143 has the farthest familial level than the other three varieties. The molecular marker can display that familial relationship is highly accurate both in interspecies and cross-breeding offsprings. It is possible because analysis of DNA as geneti.
